Richard Cockerill named a weakened starting line-up after Edinburgh had already secured top spot in Group 4 with a game to spare.
Paul Alo-Emile and Jonathan Danty put Stade two tries up within the opening seven minutes before Damien Hoyland replied after the break.
Sergio Parisse restored Stade’s 12-point lead before Dougie Fife crossed for a late consolation try.
Edinburgh finished the group eight points clear of runners-up London Irish, with Stade Francais exiting the competition after finishing third.
